The player who clears all of their own puyos first wins that round, while if both players manage to clear all their pieces at once, it is considered a draw.

Nazo Puyo also features a single player mode known as “Puzzle Mode” which challenges gamers with different objectives such as clearing specific colors within a certain number of moves or eliminating entire rows at once. There are also several unlockable bonus levels which can be accessed after completing certain tasks in Puzzle Mode. Additionally, Nazo Puyo includes a two-player link cable mode which allows gamers to compete against each other on their own Game Gears or with another person who has their own copy of Nazo Puyo.
